[Minako is able to grab Isabelle and tow her back to shore! She is one very waterlogged, very dead doggy. Her fur is matted and gross from the ocean water... maybe you can do a more thorough examination after you bring her back to the trial.
As for C-3PO, the item that's washed up is... a very soggy party popper! It's still unused, though.
Like the earlier comment said, the puddles near the river don't contain chunks; they disappear the further they get from the beach and the closer they get to the river. However, further upstream - closer to the bridge - they'll find another puddle.
This one is larger, and contains those purple chunks again. Probably some kind of fruit? It also contains an assortment of flesh from half-digested fruits, and some mostly-digested traces of meat.
